Where FastQC fits
FastQC provides a rapid diagnostic view of raw sequencing data before alignment, quantification, or variant analysis. It reports measures such as base-quality patterns, sequence composition, duplication, and adapter content in modular HTML output. Interpret flags in the context of the library protocol and sequencing platform, and retain the software version, settings, and original reports.

What to evaluate before use
- Warning and failure flags use general thresholds and do not by themselves make a sample unusable.
- FastQC does not trim, align, or correct reads. Any intervention should follow the experimental design and downstream requirements.
